I've just purchased AAE and would like a couple of combat movement issues clarified: Avalon Hill's FAQ mentions two exceptions to combat movement always triggering combat. One being that air units can can fly over enemy occupied territories in order to reach another combat on the other side. (Unless, of course there are AA guns present whereas they would draw fire) So, would I be right in assuming that air units can fly over naval units in an enemy occupied sea zone with impunity? An example would be can German air units just fly over the English channel from the Netherlands and attack England even with British naval units occupying the channel?

That's correct - nothing can stop an air unit from moving, except an AA gun hitting it.

What are the fundamental problems with this game?
I would like to give this a go next week but have heard btoh this and pacific are broken.
Has anyone fixed the problems?

I've never seen a complaint about AAP being broken. It is widely believed that AAP is the most balanced of the games. The only real issue with it is that it takes a lot longer than AAE.

Europe
It depends on who you ask. Many people think it's broken because of a tactic called the "stack". This is explained in nauseating detail on Don Rae's page (there is a link to it from the AH website under links). I would avoid reading about the stack since although it works, it removes most of the thought from the game and hence the enjoyment. Other people insist that the "stack" can be beaten by a sound counter strategy.
Just play it and enjoy it. That's what it's all about.

The problem with Pacific is that Japan is heavily favored. Make sure you use the revised set-up, not the one out of the box. (I would give you a link to it, but the website is misbehaving right now.) I would also suggest playing to 24 victory points, not 22.
