Looking at the definition section on multiple hits, if a unit gets a disruption from one unit, the another hit that would be a disruption from a second unit, it is considered a damage. A third unit hit would destroy. In relation to superior armor, would the hit from the second unit be a damage? Or would it need to get two above the armor level to be considered, even though it's a second hit?

No. Superior armor 2 only comes into play in situations where a single attack might place two or more hits on a target. If a unit with SA2 is hit by one attack, it receives one marker (disruption). If it then is hit by a second attack, it receives a second marker (damage).
