Since a Haupsturmfuhrer can ignore face up disrupted counters does his +3 initiative still apply when disrupted?

Yes. Losing his commander abilities is an effect of being disrupted. Because the Haupsturmfuhrer ignores disrupted markers, he ignores that effect the same way he ignores the other effects.
