Quote from DCI floor rules for aam;
3. Players roll to determine who will deploy their army first. The winner of this roll deploys all of his or her units according to the setup rules, then the other player deploys all of his or her units according to the setup rules
4. The person that deployed his or her army first then chooses who will play first.
Is that dice roll a streight 50/50 unmodified roll. or is it a aam "initiative roll". i.e. 2D6 + commander intiative.??
Since it controls the first turn initiative (per step 4 above) I have presumed it's an initiative roll. But the DCI floor rules do not specifically say that.

Second question is a point not covered anywhere in the rules.
How should you resolve an attack where the player accidentally rolls more dice than the attack value of their unit.?

All of the OP guys are currently at Gencon SoCal, so this will have to wait for their return before we get an official answer. Here's my take on it (and bear in mind that this is just my opinion; I'm not a tournament judge).

1. No idea. I'd like to think that they'll use the AAM rules as printed for setup, but they may not. They frequently have their own reasons (generally good) for doing things differently.

2. I suspect that the official, tournament answer will be, roll them all again. Personally, I prefer the football approach -- the player who was fouled gets to choose whether to accept the foul and have the dice rerolled (in case it was a good shot) or decline the foul and let the roll stand (in case it missed anyway).

At last we have an answer to question 1.

The pregame roll to determine who sets up first in a DCI match is a two-die roll, and it is subject to initiative modifiers.
