If a unit is being transported, can it be targeted separately from the transporter? What defense does it use - its own, or the vehicles - does the attacker use his vehicle or soldier attack dice? Do transported units still have all of their special abilities?

The answers you seek are in the rule book -- in the glossary entry for Transport.

A transported unit can't be targeted separately from the transport, and it can't defend for itself. It lives or dies with the transport. That is, if the transport is attacked and survives, the passenger is unharmed. If the transport is attacked and destroyed, the passenger is destroyed. Passengers can't be damaged, so that result has no effect on the passenger. If the transport is disrupted, the passenger is not.

Passengers can't attack unless the transport also has the Firing Platform special ability. In that case, it uses its own attack dice. If the vehicle also has attack dice, it can attack, too, but those are separate attacks.

Transported units still have all of their special abilties, but some (Close Assault, for example) may not be usable while the unit is mounted on transport.
